After the loss of his wife, Commander Benjamin Sisko takes over Starfleet/Cardassian space-station, Deep Space Nine, formerly known as Terok Nor...

On stardate 43997, cybernetic beings known as the Borg begin an invasion of Earth. Captain Jean-Luc Picard, surgically altered to look like a Borg, lead an assault on Wolf 359. Among the ships fighting for survival is the USS Saratoga. Lt. Commander Benjamin Sisko is onboard the Saratago, when it sustains heavy damage. Benjamin Sisko and his crew is forced to abandon the ship and leave his wife Jennifer, onboaard, as she lies dead.

Three years later on Stardate 46379.1, Benjamin Sisko, now a commander, reluctantly takes over Terok Nor, a Cardassian space-station, redesignated Deep Space Nine by Starfleet Officers, with his son Jake.

Commander Sisko arrives at DS9's Promenade, where he finds full damage spreading before his eyes. It looks like the Cardassian tore the station to pieces just before they left. Most of the civilians begin packing to leave, including Quark, a Ferengi business man. Soon, Sisko meets a Bajoran monk, who acts suspicously upon his arrival and says that he is the answer to their trouble.

He soon leaves Promenade to send his son to their quarters, which is not to his son's liking. Chief O'Brien, Sisko's Chief-of-Operations officer, tries to make it comfortable, but Sisko says it will do.

Soon Sisko leaves for Ops, where Major Kira Nerys is waiting for him, the Bajoran officer, assigned to him as First-Officer. At Ops, Sisko finds Cardassian architecture uncomfortable, as his office is in an upward position, so that all officers look up to him with respect. As he enters his soon-to-be office, he finds his First-Officer angrily end communication between the provisional government. The two introduce each other, and Sisko soon realizes that she will be a tough woman to deal with, already opposing Starfleet's presence on the station. Soon a security breech at Secton A14 alerts the two to the Promenade.

We see a young Ferengi boy and an alien stealing something from the Assay Office. Sisko and Kira is right behind, as well as Odo, the Security Officer, who has amazing shape-shifting abilities. When Sisko fires his phasers, Odo curtly informs that he doesn't allow phasers on the Promenade. Sisko informs Odo to put the boy into the Brig, when Quark plea's for the boy's release. He wants something from Quark in exchange for his newphew's release. After the scuffle, Sisko gets a call from O'Brien that Captain Picard is waiting them.

Onboard the Enterprise, Sisko has a tense meeting with Picard, who he blames was responsible for the death of his wife at Wolf 359. Picard does not recognize him, but gets a sour reaction, when Sisko informs of the Borg invasion at Wolf 359. Even though the meeting is tense, Picard informs Sisko that his mission is to secure the entrance of Bajor into the Federation. Sisko does not want to be here, and wants to retire, but until they find a replacement, Sisko will do the job assigned to his best ability.

After the meeting, Sisko goes back to the station, to help Quark release his nephew. Quark tells the Commander that he and his family are leaving. But Sisko wants Quark to stay, to both Quark's and Odo's surprise. Sisko offers Quark the chance to rebuild a torn community on the station to help strengthen the station's spirit. In turn, Sisko will release the boy. Quark does not care if the boy comes with them or not, and Sisko soon uses the tactics of his own problems of raising his son alone and that Quark's brother is going through the same thing. Sisko informs Quark to think about it and leaves.

While on the Promenade, Sisko sees Major Kira busy working, throwing out the trash that the Cardassians left behind. Kira worries that Starfleet don't like to get their hands dirty and not to disturb her. Sisko can sense that his First-Officer does not want Starfleet's presence, but reassures her that with their presence, they will become a member of the Federation. Kira informs that Bajor can survive on their own, as they have done with the Cardassians. Soon they are interrupted by the monk from the monastery again, and informs Sisko that it is time. Sisko is perplexed and the monk informs that he is to meet Kai Opaka, the Bajoran spiritual leader.

On Bajor, Sisko informs Opaka that Starfleet's presence on DS9 will help strengthen their ties with the Federation. Soon Opaka touches Sisko's ears, and informs him that his pagh is strong. Opaka then introduces Sisko with an Orb, a powerful object that has appeared over the skies of Bajor for thousands of years, gives Sisko a powerful vision of the past when he met Jennifer. Sisko is soon given the Orb to search for nine others that the Cardassians took.

Upon returning to the station, Sisko finds that the Promenade has been turned into a gambling outlet and Sisko permits Quark to let him run the joint, as long as there is no legal troubles and that Sisko returns Nog to Quark.

Soon, an Orberth-class Starship delivers DS9's Science Officer and Medical Officer, a young and eager and nervous officer that seeks out Jadzia Dax, the Science Officer's friendship. Dax is a former acquaintance of Sisko, that is it's previous host, Curzon. Sisko immediately gives Dax the orders to find more information about the Orb he has brought back. Soon Dax experiences the same thing as Sisko of the time she receives the Dax symbiont, whilst studying the origins of the Orb.

O'Brien soon looks at his ship for the last time, and his favorite Transporter Room - Transporter Room number three. Picard sends O'Brien on his way by beaming him off the ship and the Enterprise departs for another mission, while deploying several Runabouts to the station.

After the Enterprise's departure, a Cardassian Warship approaches the station and its captain, Gul Dukat, wishes to speak with the new commander. The two men meet for the first time, in Gul Dukat's previous office. Dukat misses his office and Sisko invites Dukat to the station anytime should he feel homesick. Dukat soon gets to the point, as he would like to where the Orb is, that Sisko has bought back from Bajor. Sisko plays dumb to Dukat, who doesn't like the Starfleet Officer's game. However, he ensures Sisko that he'll remain here for the next few days and his men would like shore leave.

Sisko goes to Jadzia Dax to find if the old man have found anything on the Orb. Dax reports that the Orbs all seem to originate from the Denorios Belt. Sisko soon suggests taking a Runabout out to the Denorios Belt, but with the Cardassians on the station, it will be difficult. Soon, Sisko and the crew of Deep Space Nine makes plan to lure the Cardassians away by temporarily closing down the gambling establishment on the Promenade that the Cardassians have been using, and sneaking Odo in to disable the Cardassian's Sensor-System.
